Alitalia will only allow listing on trans-atlantic flight not on inta-europe flights.This means that when flying into airport in Europe from the US, you have to go thru customs and imagration, go to the ticket counter and get listed. Then go back thru security, passport control to the gate.
Alitalia reservations told me there was no way to list for the flight at the gate or at a transit desk, and the gate would not board you unless you were listed.
Am I missing something here?

You are assuming that the onloading of staff is done at the gate which is not always the case, it depends upon the airport and the handling agents. Also regardless of your listing on another flight you will need to clear passport control, immigration and collect your luggage when you enter Europe anyhow. For info on my various travels the US is the only place that I have found where you do not need to go out to the check-in desk to standby for another flight.
