I have just come back from San Francisco and needed to get from the airport to Fisherman's Wharf myself so I'll help. If you don't want to rent a car (and it really isn't necessary), just go to www.bart.gov and use the trip planner. You can put in your starting point and your desired destination. It will tell you exactly which trains to take and what the cost is. It's a wonderful service!

BART is the only way to get around San Francisco, The best bet is to take the bart downtown and then catct the trolley from there out to the warf. The cost is usually minimal and a cab into downtownruns about $20-25..Let me know if you need more help, i am not an expert but will help if possible..
As a resident of the bay area, I would have to agree that bart is the way to go. I know there is regular bus service from SFO into downtown, but those can cost up $15.00 OW. Go with bart!
