The tax you paid in LIM is the Airport Departure Tax (code PE2) which cannot be collected on the ticket and must be collected at the airport.
It really all depends on how the taxing authority for that particular TFC files the tax rules. Collected at ticketing vs. collected at the airport. Paid by the ticketing carrier vs. the ticketed/transporting carrrier. There are all sorts of variations.
